When roughing out blanks for lidded boxes, how deep do you try to hollow the lid and base sections?  Do you aim for a percentage of the overall outside length, a certain distance from the bottom, or random depth?

Don I think this is a bit of , it depends and personal preference.
Depending on the moisture content, you need to leave enough material to re-turn (allowing for warp).
Personally I rough to about 80% (I don't measure of calculate) thickness all around. This leaves enough material for the warp factor and allows for some amount of shaping or refinement.
There are other things that can play a factor like species and/or orientation but I haven't had a problem with a rough 80%.

If I am doing a big container, say 6 inch diameter, then I will leave it 1/2 inch or so. For small containers, 1 1/2 inch diameter, maybe 1/4 inch. Most of the time for containers, I want wood that is fairly dry to start with. If I am turning sloppy wet, I will leave some extra, and then rough turn again when it is fairly dry. End grain orientation does not move nearly as much as side/bowl grain orientation.
